Would a Buick TH400 from a car with a 350 fit in place of a Kaiser TH400? I know the output shaft would be different, but the case would be the same right?

Actually a guy I met yesterday was looking for the elusive TH400 behind a 350 in a '66 Wagoneer. He really only needs the case. I told him I thought any BPO car trans from the 70's would work, and I know where there is a Buick in a local junkyard with a 350/400.

Yes, the BOP case will work, but it's not the same. You'll need to swap in the Jeep D20 tailshaft (requires complete disassembly). Jeep did not use the BOP case though - instead they used the nailhead case with a BOP adapter ring. Save the adapter ring!
