I opened up my T15 3-speed to change the seals and gaskets. It was out of the Jeep when I got it. It was shifting smooth on the bench, but I noticed upon inspection that as best I can tell one of the thin gears on the input shaft has a flat section with no teeth. That is the only thing I visually see that doesn’t look “normal” in the case. Is this gear (sorry if that is not the proper term) messed up at this point or is it supposed to look like that and still able to be used? It seems to engage fine like it is, but of course things may be different under load.

Yep. When rotated to the right position, it lets you remove the input shaft without dropping the countershaft and cluster gear.
