Alright, so several things I figured I'd ask about here. (Please try to ignore all the rust on this old junker.)

I was riding around yesterday running about 50-55mph and even though it was 90F+ outside the heat radiating from the floor under the fuel tank and tunnel made it feel like the heater was on full blast.

When I got home and under the Jeep I found that the exhaust has been installed very high and tight. I don't know if it's original but it's definitely old. The muffler is about 0.5" from the tub. Unbelievably I was able to loosen the exhaust clamps but could not get the muffler to break loose of the exhaust pipe. I'm afraid it will have to be cut out.

I found a Flowmaster heat shield that might help and for $23 (Amazon) it's worth a shot. However, I'm wondering if an old muffler could be causing unnecessary heat buildup. Anyone know?

I'd want to do the fix myself, especially since the fuel tank/lines are so close so a muffler shop with the welder is not a comforting option. Sawzall the old one off at the clamps and find a new one with adapters to go back in its place?

Next; The heater will blow super hot air passively just from the air blowing across the core. Is it safe to block off the scoop in the grille to prevent the air from moving, or is it better to install the shut off valves in the hoses like I've heard about? Is it just a matter of putting a shut off valve on each of the two lines to the heater box?

Lastly. Fuel filter. Is this one stock? Is it a special part or something that I can get at O'Reilly/NAPA, etc.?

Looks like the original filter/ location.
I installed cable-operated shut-off valves in both my Jeep heater hoses.
I'd re-do the exhaust, drop the muffler down a few inches, and built a heat shield.

    x2 on Patrick's comments.
I'm suprised to see the heat shield in place by your fuel filter.
Your old muffler is not causing any extra heat, but its proximity to the floor is. You could either relocate the original, or replace it the Flowmaster, just check the dimentions. You will want the approximate same length, and inlet/outlet sizes. A smaller muffler body may be beneficial in keeping it away from the body.
A sawzall will remove the clamps (so will overthightening the nuts, snapping the threaded u-bolt), and a cold chisel will spread the pipe apart.

On your muffler radiating heat, if it is in the budget you could relocate to behind the rear axle.
