So, it turns out that the bulk of my problem is probably just vacuum leak. (http://www.earlycj5.com/forums/showthread.php?t=36198)
Looking at the gasket and intake, I'm theorizing that maybe the driver's side head was getting decent fuel/air, while the pass side was all out of whack, as indicated by the soot blowing out the exhaust. Will know for sure after the rebuild. Thinking about sea foam to clean out some of the intake without pulling the top end (got a trail ride coming up). Does the stuff work, or is it snake oil?

Seafoam is GUD stuff! I use either that or Sta-Bil in my mower gas and haven't had a problem since. I also treat the gas in the Jeep before it gets put away in the fall...

Sea Foam was all the rage on the snowmobile forums. I have just tried my first bottle of it in Black Jeep. I have to pull the intake and timing cover from the motor to reuse on new motor so I wanted to see what this stuff would do. I added a full bottle of it to the existing oil. I have probably driven around 40 miles with it. I expect the inside to be pretty nasty so I will see, later today I hope, what the sea foam did for me.

Sea Foam is great stuff. I use it on my Rover 'cause they run rich from the factory. Gives your top end a good cleaning! Best used at a vacumn source. Dont do it in a garage: it will get real smokey.
