I am rebuilding the T90A-1 transmission and replacing the clutch from my 1962 M30A1. The transmission had a broken main shaft. After checking the bell housing alignment, I thought it would be a good idea to insert an out input shaft into the pilot bushing/ clutch assembly and check for misalignment. As you can see in the attached video, there is a noticeable "wobble " in the input shaft. What causes this wobble and how do I fix it?

It is common to need to replace the pilot bushing in the end of the crankshaft. The original ones were oilite bronze that retain some oil for lubrication of the bushing and trans input shaft due to the pourus nature of the material. These are getting hard to find, and regular bronze it frequently substituted.
My "trick" for removing the bushing from the blind bore of the crank is to fill the cavity in and behind the bushing with thick grease. Then find a shaft or rod the same diameter as the id of the input shaft. Even a big bolt may work. Insert the shaft in the pilot hole, and whack the end of the rod with a hammer. The grease is not compressible, and the force created by a snug fit when driven by a hammer blow will push the old bushing out.
Yes, it can make a little mess of grease spatter!

You do realize that if you have the input shaft mounted in your tranny and the tranny installed, the shaft will not wobble because the shaft is now supported at both ends, right?

That did occur to me after posting - but I don't want to assume the best outcome and experience the worst.
